Sometimes I don't understand people

I just had this hand and I honestly don't understand people sometimes. I have been playing horribly over-aggressive this session and I am clearly losing. Even so, how do you cap this hand on the river without a flush? I have represented a flush with how I have played the hand. He is representing a flush too, right? (FYI: I figured my Ace and Queen high flush were good). But seriously, to cap this thing with a pair of nines? Did he think I would fold when the pot (~$40) was laying me such huge odds (42:1)?
